After resubbing one-by-one, the Starbound Awakens mod was the culprit. So, the other mods I had from Steam Workshop still had files lying around in teh workshop folder, and although none of them were FU extensions (I made sure to remove all of those), I deleted them on a whim, and the game works fine.
